Hi!
Was the old fuel left in the jet ski all this time or was the tank drained prior to storage?
If the tank and fuel lines have been kept full during the storage period, I would highly recommend flushing the gas lines too (5 years is a long time for fuel so...).
If not, you could also just fill up the tank to the brim with new gas, and give it a go — it might jerk a bit at first, go through the old fuel and stabilize once the new fuel enters the engine.
So the safe answer would be, yes, flush the lines.... but you might still be good enough just filling it with new fuel and trying — just keep in mind that doing so might flood the plugs if it doesn't work, which would be a bummer, to say the least...
Since the fuel system is rather simple on these things, I think I would play it safe and just flush the lines first, to be honest.
